Los Gatos appears to have made the call based on the boys side (ECNL-RL/NPL to ECNL) rather than the girls side (leaving GA to go to ECNL-RL), even though currently - both are objectively similar strength. (boys show 83rd out of 309 for 73rd percentile, while girls show 49th out 194 for 74th percentile). Seems likely this will diverge in a year or two if the ECNL badge helps recruiting more than losing the GA badge hurts recruiting.

The move makes sense. It's unlikely they will get MLS Next on the boys side and MLS2, at least for the moment, probably isn't as strong as ECNL on the boys side. For the girls, they're probably hoping they can get promoted in a year or two. If ECNL on the girls side needs/wants to get up to 14 clubs, then it's a pretty good bet. The challenge will be convincing the better players to stick around for ECRL during that period. On the flip-side, perhaps their players/families are ok with ECRL and really don't care much about NL. If that's the case, kudos to them for adjusting based on where they're at and building a product that makes sense for their user base.
